Single particle tracking of fluorescent protein molecules on cellular membranes has become a standard method for studying the dynamics and structure of biological membranes. We have recently extended this approach to analyze the mobility of single protein molecules in cell nuclei. The basis of such studies are time sequences showing diffraction limited signals. From this data molecule positions are extracted by use of peak fitting algorithms. The optimization of the signal-to-noise ratio (SNR) represents the key for the visualization of single molecules and a reliable determination of their positions. Here we have theoretically evaluated the dependence of the achievable SNR and localization accuracy on parameters such as image integration time, irradiance and detector pixel size in two-dimensional single molecule tracking. We come up with theoretical expressions that allow the optimization of imaging conditions in two-dimemsional single molecule tracking.
